Regions of Genomic Plasticity - RGP Finder

The RGPfinder method finds potentially horizontally transferred genes which are gathered in Regions of Genomic Plasticity (RGP):
  • Genomic Regions have a minimal length set to 5kb.
  • They contain CDSs not belonging to conserved region (in terms of synteny group) between all the compared organisms.
  • Organisms having less than 50% of genes in synteny with the reference organism are removed from the list below.
The results also shows the results of two differents Genomic Island (GIs) prediction methods:
  • SIGI-HMM measures codon usage to identify possible GIs (Waack et al., 2006).
  • AlienHunter (IVOM) : based on variable-length k-mers bias (Vernikos and Parkhill, 2006).
